I found some evidence of flag use by the San Ġiljan Local Council:

Local council's law Rif Minuti 33/K5/07, Art. 6.02, §1, says: "Issir laqgħa mal-MSD biex isiru żewġ arbli oħra fil-Pjazza tal-Qalb ta’ Ġesu
biex mal-bandiera tal-Kunsill jittellgħu ta’ Malta u ta’ l-Unjoni
Ewropea (ara req. sht no. 1811/04-05)"; this seems to indicate that a
local council
flag is to be hoisted at the local Jesus Heart Square, along with national
and European Union flags.

Local council's law Rif Minuti 25/K5/07, Art. 7.05, says: "Ġie deċiż
unanimament li s-Sur Carmelo Sciberras jibda jingħata Lm 20.00 kull tlett
xhur biex itella’ l-bandiera tal-Kunsill minflokk Lm 12.50. Dan b’effett
minn pagament ieħor." also mentions a LC flag.
The fact that the
five-striped banner of arms has been on display for long in FotW-ws [8 years to
date] and other high
visibility sites (such as Wikipedia), may mean that this report is accurate.
